"Tough random encounters"
At the endgame, a fight w/ Twisted Sylphs and Poison Giants was stupidly difficult...

The Sylphs would manage to disable most of your party before they get a chance to do anything. Usually, they'd also summon multiple groups of monsters (this is cheating... your party can only summon one group at a time). From the beginning of the fight to the end, most of your party would be paralyzed and poisoned.

Does anyone else have any random encounters they particularly dread?

Yes, in the upper levels of the temple of Ramm there are two types of monsters that I dread (though they are very rewarding - item- and EXP-wise):

Priests of Ramm and Mindflayer. They usually appear in large groups and cast multiple Death Wishs, Instant deaths, mindflays, silence etc. at my group. Despite the magic screen being up, they often kill one or more chars --> reload. Because they are so many and have plenty of hitpoints, it is difficult to take them out within one or two rounds, so that they can devastate my group for several rounds. Furthermore, they have a high initiative and a high magic resistance, which makes it so much more difficult to quickly despatch them.

And yes, Twysted sylphs are awful to fight, they must have an AC of -30 or something like that...

Thinking of it, there are several monsters, that are extremely difficult to kill:

The grandfathers (Ninja-type-monster): plenty of attacks, poison & instant kill...

Earlier in the game, the Men'o'war usually wipe out my entire party, before I can even scratch them...

Early Game (in the Castle proper): Rogue Leaders - an unexpected encounter with them has led to an untimely end to many a party.
Mid-Game (canyon, mountains, mines): My greatest fear is the Men'o'War, mentioned by Kuli. In the mines, however, the worst problem is probably large groups of Giant Wyrms, "screaming" the party to death.
Late-Mid-Game (River Styx and Isles): Sirens and Siren Sorcerers - they will quickly drive most of the party insane; and for whatever reason, my experience in both Bane and CODS is that insanity works out much better for the monsters than for my party: if one of my characters is insane, more likely than not, s/he will be unable to act; if a monster is insane, more likely than not, it will still behave normally. Of course, LARGE encounters are a problem here as they can be anywhere: one or two groups of Nightgaunts are trivial (especially if you have Astral Gate); four groups are deadly: it's harder to "hide" from large groups, and with that many spells, they are almost certain to incapacitate the entire party and then just take you apart. (A fitting irony, since my bard strategy functions much the same way.)
End Game (Forest and Temple): It's definitely the Sylphs: unbeatably-high initiative, multiple incapacitating attacks. While Priests and Mind Flayers are also dangerous, I can usually beat them by hiding and/or silence/anti-magic. (Hiding is always my first choice, unless the encounter is so large that I'm unlikely to succeed.)

When I first played through Bane, I didn't class change at all, and only one person had ninjutsu. Naturally, Priests of Ramm killed my party nine times out of ten. If everyone has maxed out ninjutsu, Priests become trivial; just hide, cast anti-magic, and attack. Hide anyone who has been discovered, rinse and repeat.

Those other ninja's near the end - Chunin's I think - are also a major pain. They heavily poison you when they hit you and often score critical hits.

And also those poison spitting sea serpents on river styx can mean trouble...
