I've just spoken with Yamir and received the quest to save a lost soldier. He told me to report to Rubble for UTU, and I can't find him anywhere. Can someone let me know where he is? Is it even necassary?

Yep -- that's where you get your scuba gear for underwater use (unless you decide to go through Bayjin from the Swamp, of course). You go back to the place where the card reader was (where you went through and got the flags) and go down one of the other corridors past it. Talk to Rubble, he'll tell you to get suited up, go into the hut near him and put on the scuba gear and then go back and talk to him again so that it shows that quest completed. If you don't do it before going into the water, it won't ever show as completed and many times he's gone when you come back.
